Question: History clearance for new run

Hello,

I am trying to get rid of old history to load datasets for new run. Unfortunately, eventhough I did delete the history, it didn't clear up the space. Please let me know what needs to be done to make space.

If I clear up some files in the history, it doesn't open up space. Do I need to  make a new history after I download  the important files for further run.

If you are working at http://usegalaxy.org, the space should just free up after permanently deleting. I just recalculated disk space on the Main server and it was unchanged. My guess is that the data is only deleted, not permanently deleted. Double check that and I will also go in and take a look to confirm that is the issue.

Hello again, I can see both deleted and perm deleted datasets in your histories. To permanently delete all that are only deleted, use the history menu option "Purge Deleted Datasets".

Try SAMtools after alignment: Filter SAM or BAM, output SAM or BAM. 

Option on form: Filter on bitwise flag (choose Yes)

Primary alignments can be preserved or non-primary eliminated. Ties will still be present, but should be low in count and cannot really be teased apart unless done arbitrarily. In most cases I can think of, you'll want to retain these ties, as all are equally valid.

In Tophat, under advanced options: Maximum number of alignments to be allowed can be set to 1, but the read retained for ties will be arbitrarily chosen. Still, it is a choice.
