Question: Integrating Pre-built Bowtie2 Indexes

I have obtained the pre-built bowtie2 indexes from Ensemble and would like to integrate them into our galaxy install to be used with tophat2. What is the best method to add these builds and have them correctly identified by the tools.

tophat2 gets its list from the tophat2_indexes table, which is stored in tool-data/bowtie2_indices.loc. At least that's the case on my instance. You can edit that file and then reload it under "Admin"->"Local data".
