Question: RNASEQ analysis on genome not in database

I need to do RNA seq analysis on viral genome that is not in database. Have mapped with Bowtie to the viral genome, but since there is no reference transcript to map to, how should i proceed.

Is there an annotation of some sort for the viral genome? What sort of analysis are you trying to perform on the data?
