Question: Tophat for Illumina disappeared!

I was working on Tophat Illumina and suddenly there is no option for it anymore. I don't know what happened but I need that for my research.

The tool linked by Björn is a newer version of the tool you were using - the results should be better or at least faster ( read the original paper for details: http://dx.doi.org/10.1186/gb-2013-14-4-r36 ). You can still access the old version of the tool if you select re-run on your old datasets or workflow but it won't appear in the toolpanel anymore because it is obsolete.
