Question: How to create a pseudomolecule?

Hello
I am thankful to the galaxy team for providing a wonderful platform for analyses. I am using this largely for my analyses. In my project I have generated a metatranscriptome assembly using RNA-seq data for the plant genome. Now moving forward in the project. I would like to create a pseudomolecule from consensus sequence between the assembly and reference genome. I am sure a lot of scientists would have done this earlier.
Can anybody please suggest any ideas how to go about doing this in galaxy?
